Mr. Natural was a cartoon character who embodied a lot of the counter-culture values of the 1960s:

The hippies of the 1960s used a lot of drugs, especially marijuana, and this was very much linked with their mystical ideas, the kind Mr. Natural espoused. So although I'm not sure Mr. Natural actually smoked weed, it's a "natural" (sorry!) association. And since Jesse is smoking weed in Saul's office at the moment (that's what "fire up a doob" means--another dated reference; today we'd say "light up a joint,") Saul is calling him by the name of the character.
